A few home-made perl scripts

Bootstrapping r8s
This perl script is designed to perform a bootstrap analysis with PAUP and Mike Sanderson's r8s program to get an estimate of the level of error in divergence time estimates: bootstrap4R8S.pl
The output .samp file from muldivtime can be very useful to observe the frequency distribution of estimated times. This script formats the .samp file from multidistribute so that it can be imported into Tracer.

Processing Instruct files for CLUMPP, batch run of Distruct
Download the zip file which contains a script to modify INSTRUCT output matrices for running in CLUMPP (createclumppfiles.pl), a script to batch-run DISTRUCT and multiple output figures (for multiple chains) into a single image for each K (BuildDistruct.pl) and the manual. The latter script also requires ImageMagick to be installed on your computer.
